If a Reading gap says ONE WORD ONLY, does “check-in” count as one word or two?

“Check-in” counts as one word, so it fits ONE WORD ONLY.

So the other way round: if the passage has 'city centre' as two words and the gap says ONE WORD ONLY, can I hyphenate it to 'city-centre' to fit? or is that still two words

No, adding a hyphen doesn't make it a valid one-word answer. Keep the passage's spelling and check which single word the gap actually needs.
