I know the words when I see the transcript, but cant catch them in the recording. After reading it, replaying feels a bit like remembering the answer.
When do you move to a fresh clip? Looking for something around 10 minutes, maybe dictation or repeating after the speaker.

Try writing what you hear from a short clip, gaps and all. Compare with the transcript, listen while reading, then replay without it.
Use a fresh clip after, so you're checking hearing rather than memory.

Would you use a fresh clip each day, or practise the same recording for a few days? I’m trying to work out a short routine I can fit around college.

Keep the clip while there's a particular sound to work on, then try fresh audio without the transcript. For a short session, one missed sentence is enough to compare, replay and say aloud.

If someone hears 'root' but the transcript says 'roots', would you replay the whole phrase? And on fresh audio, how do you tell hearing the ending from guessing the plural?

Could practise pairs like 'root/roots' or 'year/years' in short clips where the rest doesn't give away the plural. That might help check whether you're hearing the ending.

Two options that still look the same, I would pick one and move on rather than leave it blank. easier to change later if something else in the passage points to it

Replay just that phrase a couple times and listen for the /s/ or /z/ sound. Fresh audio is where minimal pairs help: record two versions, root and roots, and check which one you actually hear.
